It all depends on your type of contract - if it is a fixed price with no re measurement then the missing items may well be within the whole scope.
Another siuatiion could be that the items are in the spec and drawings but missing from the BoQ in which case they should be in your programme but subject to extra payment.
If they are completely new items then you should have an appropriate EoT and costs through the change / variation route in your contract.
