Generally speaking, you might have to merge your subbie's MEP Programme into the latest approved main Baseline Programme and run the schedule to fit the requirement of Contract Key Dates.

I believe you must revise both the Baseline and Current schedules.

Your practice differs from ours, here the GC has control on the subcontractors schedule as long as it is reasonable, it is a standard condition on all subcontracts. Here the General Contractor schedules the MEP activities and meet with the subcontractor to make sure the schedule is reasonable, that no activity is missing and can be met by the subcontractor, usually minor adjustments are done as prior to signing the subcontract we discuss milestones that the subcontractor must agree in order to avoid surprises. For other subcontracts where there are not many activities interdependence we simply ask for a duration for their work.
