Planned Values changing when saving the plan as itself and applying it as a baseline

I have re-baselined an existing programme and reprofiled the spend but kept the old Planned Values. I have gone and copied the programme to use as a progress and applied the re-baselined programme as a new baseline, this has caused my Planned Values to change. Can anyone shed any light on the reasons for this, as the programme should be comparing against itself as it is exactly the same??
